Its easy

Each section forms a committee. They rank their teams accordingly. For example, the Southern Section ranks their teams 1-44. Doesn't matter what division they are in. They justify each slot with computer ranking and head to head. For example, if you look at the Southern Section Seedings you can see that Wilson LB was ranked 17 Santa Monica 18 Bishop Amat 19 San Clemente 20. All the way down the list. Lancaster was ranked 28.

Once all sections have their teams in order the State slots them and ranks them and puts teams in sections. The one thing you can for sure say is that no team lower in ranking in the same section can be seeded ahead of a team higher.

Where they put teams is up to them but State clearly did the following:

Teams 1-6 Open
Teams 7-16 D1
Teams 17-22 D2
Teams 23-27- D3
Teams 28-36- D4
Teams 37-44 D5
